if we choose not to use the web tool, do we still get encrypted secrets functionality?

I believe the answer is yes because if you decide to move back to the web backend you have to reset your encrypted settings because pulumi.com uses a different key. https://pulumi.io/reference/state.html#to-the-filesystem-backend
